The Nine are ancient entities that remain unknown to the worlds inside The Reef. An emissary of The Nine, Xûr, periodically appears in the Tower selling exotic equipment to Guardians. Based on Xûr's statements, it appears the Nine wish to make contact and aid the Guardians.
There is a theory that the nine are actually the ancient War Minds that have become sentient. Among the War Minds there was Rasputin and if you analyze the dialogue both about Rasputin with the dialogue from the War Mind itself there are hints to Rasputing referring to the War Minds as the others of the Nine.
