Crota would win.

2. Crota has a sword! Atheon would need to grab a sword somewhere to do any damage, because once he's on the ground, Atheon would do no damage.

Crota would win, not in-game, but the WORD itself. Atheon is a word for atheos, which means "A atheist, term appiled to those who thought to reject the gods workshipped by the larger socetiy." This means that Atheon rejected the gods, such as The Heart of the Black Garden and the Minds of the Garden. Due to this, he will not get support. The Oversoul is too far away to be hit, and Crota has pure Darkness.
Atheon would fucking obliterate Crota. Crota may have an Oversoul, but it has very little use when Atheon opens the Timestream and summons Oracles, after which Crota will be forced to use his Darkness Blast and pick them off carefully, but he has terrible target acquisition. Sure, Crota can only be killed by a sword, but Atheon doesn't need one, and you need a sword to kill him PHYSICALLY. What Atheon would need to do is break down Crota's shield so that he kneels down and then open the Timestream. After that, Crota can't do shit aside from feel helpless about destroying Oracles, at which point he will forever become lost in the corners of time...
I don't think you fully understand the second part of Atheon's name, "eon", which refers to time. Based on this, Atheon does not believe in TIME, and is therefore capable of removing himmself from time altogether.

here is how i see it
the gaurdian fireteam fails and crota is fully restored
atheon sees the distortion in the oversoul throne and takes 10,000 precursor goblins, 7,500 precursor hobgoblins, 4,000 precursor minotaurs, 15,000 supplicants, 3 gorgons, 20 oracles, and the templar.
atheon teleports directly into the oversoul throne bridge. After scanning it atheon makes 10 goblins stand on each anhiliator totem and the rest gaurd them while he stands on the central plate. the swordbearers and thrall come. taken by surprise with the thrall crawling up from behind them lose 20 goblins. 20 more replace them, senseing to soon be overwhelmed the gorgon summons its oracles. however the sword bearer and acolytes go dps on them and destroy them. suddenly a wizard flies up to the fight. A deathsinger. atheon attempts to destroy it and succeeds however the death song killed 1/2 of his forces and left the templar barely alive. the bridge constructs atheon kills a swordbearer and crosses kills the gate keeper and crosses the barrier letting his forces in
vex are left with 4,000 precursor goblins, 3,400 precurosr hobgoblins, 1,000 precursor minotaurs, 7,500 supplicants, 1 gorgon no oracles, and a near death templar.
they reach the throne and see a fully formed crota. atheon sends forth the supplicants, crota sends the blades of crota along with omnigul. the supplicants kill the blades with 400 left and omnigul kills the rest. the rest of the vex charge. atheon attempts to bring down crota only to have crota cut a gash in his chest, and push him into the center pit. crota sees the templar near death he jumps onto the templar using his truly mighty sword to destroy its shield and kill it. atheon looks up to see a huge glowing orb. crota summons his oversoul. vex are wiped out leaving a near death atheon. he thinks "i never should have left the vault" crota cuts off atheon's leg and commands his knights to prepare atheons body for a ritual to steal the timekeepers power. atheon stares into death as crota drives his sword into atheons chest. "time and the deep belong to me" " father welcome home" crota says.
